Are Three Stripe Damselfish safe to keep with corals?

Yes, they are completely reef-safe. They do not eat or nip at corals. In fact, they benefit from the presence of SPS corals, using their branches as a safe refuge.

Why is my damselfish rearranging the sand in my tank?

This is common nesting behaviour. Males will vigorously fan away sand and debris with their tails to clear a smooth surface on the rockwork in preparation for spawning.

Will they host an anemone like a clownfish?

No. While they are in the same family as clownfish, Three Stripe Damselfish associate with branching stony corals in the wild, not anemones.
